Most of the time when I press Alt+A, none of the clone machines actually clone monsters.
But when I press that on level 347 on my set, a tooth clone machine does clone monsters! Is there a way to do that for every clone machine?

That has to do with whether the monster on the clone machine is on the monster list or not... Levels created with ChipEdit don't, so those levels won't have monsters coming out of the clone machines when you press Alt-A. The original levels and levels created with CCEdit (and I think maybe the other editors as well) do add the clone machine monsters to the monster list, so the clone machines in those levels do produce monsters when you press Alt-A.
